I often wonder if people who write for one niche as well as another have separate Patreon accounts for each or not.

It would look chaotic, I suppose, if you have one Patreon for both.

What do you think?

Seen it happen and received well. There is always that small bit of doubt of paying to support something that one is not interested in. Splitting books into their own patreons makes sure that you don't loose one or two each month.

There's no problem per se in having multiple books on a single Patreon account, there are ways to organize it.
However.
The tricky part is that fanfiction is only legal, or at least grey area, as long as it's free (and some companies crack down hard even on that - Nintendo, Games Workshop...). Take money for it? You're begging to have your Patreon taken down. You might get away with it, but is it worth the risk? Even posting it for free on the same Patreon page as paid stuff is risky.

Of course that is assuming you do not have the author's or license holder's express permission.
